Free-living amoebae were shown to play a role in the survival and recovery of H. pylori in aquatic environments, demonstrating a new mechanism for their distribution and persistence in these habitats. Patterns of diversity vary across elevation, but unlike plants and animals, which often show a mid-elevation peak, the majority of studies in this review find that soil microbial diversity declines or shows no trend with increasing elevation. Rice water management deeply shapes root/soil microbiota assembly, structure and microbial hubs at three growth stages with consistent shifts in pathogens, saprotrophs and beneficial microbes. The assembly of the Daphnia magna gut microbiota is strongly influenced by the composition of the environmental bacterioplankton community, and additionally structured by the host genetic background. This minireview summarizes the recent developments in the research on fruit- and vegetable-associated microbiomes in the context of increasing fruit and vegetable quality as well as storability, and moreover contributes to a more sustainable agriculture.
